Restoring old gate

We just moved into a house that needs some love. I am starting out by restoring the gate that leads from the outside to the front yard. It is a wooden door. To really refinish it properly, I took it off the hinges and took apart all the wooden members.

My plan is to sand all of the wooden members, prime it and repaint it. However, the screws that were used to hold everything together have rusted and the wood where the screws went in have rust marks.

I am wondering if it is a good idea to fill the holes with epoxy based wood filler and use different locations for screwing everything back together? Or should I reuse the existing screw holes?

Any other tips?
