Old House Low Pressure

I recently bought a house built in 1920. So far I have installed a new gas water heater and some new sinks, etc., no problem.
My trouble is the house sat for sale for a year with the water shut off; now I have good water pressure in some places and very poor in others. The water is very hard and I know that minerals are being dislodged randomly and moving through the pipes.
My plumber friend has said the only thing he knows to do is just let the water run and hope that with time the obstructions will work their way through. If anyone knows anyway to break up this stuff and get it out of the system PLEASE tell me!!!!
