nails in pine flooring

I have pine flooring in a new addition that is about 6 yrs old. Since I have dogs, I dont want to refinish them right now but I want new poly applied to protect them from possible animal "pee". I had a floor company come and they said they can't do them since I have flat head nails in the flooring and they would damage the machines used to Buff the floors. Can anyone tell me how they redo the floors since I will certainly want to have them refinished in the future. Also any suggestions to prevent the floors from further damage from dogs, would be greatly appreciated. Thanks
