We built a trex deck a few years ago. Over the last couple of years, the planks have separated in several areas where there is about 1/4 inch gap,some the length of the deck and some in just spots.

Is there anything we can put into the gaps to prevent rain from going into the deck and leaking to the downstairs roof and deck? Some kind of weatherproof fillers or expandable filler?

The decking material itself is not a water barrier, the roof under it is, so trying to fill the gaps isn't going to get you anywhere. The most you could do is pull the fasteners and tighten up the spaces. Keep in mind, that Trex expands and contracts quite a lot, especially when exposed to sunlight, so leaving slight gaps is the recommended installation procedure.
