copper fire pit

I have a copper bowl fire pit with no holes in the bottom. As a result, when it sits outside it collects water. Will it affect its utility to drill a couple of holes in the bottom to allow the water to drain?

No, however it will make a huge mess as the water drains through the ashes and debris and flushes out a nice black sludge which will make a stain and mess on your patio. I've got a metal version of it and between the ashes washing through and rust stains, I've not drilled it. Just remove the screen cage and put the lid down over the base and you won't have to worry about water collecting in the basin. This can be done whether or not there are hot coals, you just can't have a raging fire at the time. :)
